ChIRP (Chromatin Isolation by RNA Purification), allows recovery of specific segments of DNA and proteins using chromatin associated RNA as a target for biotinylated antisense probes. The Magna ChIRP Mouse XIST lncRNA Probe Set contains 43 predesigned 20-mer DNA oligonucleotides tiled along and complementary to the sequence of mouse lncRNA XIST. All probes are biotin-TEG-labeled at the 3-prime end. The oligonucleotides are split to two pools (even and odd) and are supplied ready for use in the ChIRP method. This probe set is fully compatible with the Maga ChIRP kits (cat. # 17-10494 and 17-10495).
Pervasive genomic transcription and the role of non-coding RNAs in this process is a rapidly evolving field that remains to be thoroughly explored in gene regulation.
Historically, chromatin immunoprecipitation (ChIP) has been used to interrogate association of proteins with genomic DNA sequences. Given that chromatin contains not only DNA and DNA-binding proteins, but also RNA-binding proteins and RNA, new methods have been developed to map the association of these RNA molecules to distinct regions of the genome. One such method, designated ChIRP (Chromatin Isolation by RNA Purification), allows recovery of specific segments of DNA and proteins using chromatin associated RNA as a target. This unique approach allows isolation of chromatin-associated RNAs (e.g. lncRNAs) within specific regions of genomic DNA sequences, as well as proteomic analysis of protein components of the lncRNA regulatory complexes. The Magna ChIRP RNA Interactome Kits (cat. # 17-10494 and 17-10495) facilitate the use of this method and has been proven compatible with this probe set.
X inactivation is an early developmental process in mammalian females that transcriptionally silences one of the pair of X chromosomes, thus providing dosage equivalence between males and females. The process is regulated by several factors, including a region of chromosome X called the X inactivation center (XIC), which encodes the lncRNA XIST (X-inactive specific transcript). Reactivation of both X chromosomes XaXa, via XIST epigenetic silencing, has been identified as a hallmark of primed to naïve stem cell conversion. Recently, using ChIRP–MS, Chu and colleagues captured 81 XIST-bound proteins in four different types of mouse embryonic stem cells during X chromosome inactivation.
