Atto-Farbstoffe basieren auf rigiden Strukturen und zeigen keine cis-trans-isomerisierung. Letztere vermindert bei vielen anderen Fluorophoren die Helligkeit des Signals und führt zur Beeinflussbarkeit durch Umweltbedingungen, bspw. zu spektralen Verschiebungen bei der Konjugation.
